ExpEdit: a webserver to explore human RNA editing in RNA-Seq experiments
نویسندگان
چکیده
UNLABELLED ExpEdit is a web application for assessing RNA editing in human at known or user-specified sites supported by transcript data obtained by RNA-Seq experiments. Mapping data (in SAM/BAM format) or directly sequence reads [in FASTQ/short read archive (SRA) format] can be provided as input to carry out a comparative analysis against a large collection of known editing sites collected in DARNED database as well as other user-provided potentially edited positions. Results are shown as dynamic tables containing University of California, Santa Cruz (UCSC) links for a quick examination of the genomic context. AVAILABILITY ExpEdit is freely available on the web at http://www.caspur.it/ExpEdit/.

I-13: Transcriptome Dynamics of Human and Mouse Preimplantation Embryos Revealed by Single Cell RNA-Sequencing
Background: Mammalian preimplantation development is a complex process involving dramatic changes in the transcriptional architecture. However, it is still unclear about the crucial transcriptional network and key hub genes that regulate the proceeding of preimplantation embryos. Materials and Methods: Through single-cell RNAsequencing (RNA-seq) of both human and mouse preimplantation embryos, ...
متن کاملInvestigating the Function of Predicted Proteins from RNA-Seq Data in Holstein and Cholistani Cattle Breeds
This study was performed to determine the digital expression profile of different genes expressed in Holstein and Cholistani breeds as well as to evaluate the performance of predicted proteins derived from differentially expressed genes between these two breeds using RNA-Seq data. For this purpose, the whole mRNA sequence for a blood sample of American Holstein and Pakistani Cholistani cattle p...
متن کاملUncovering RNA Editing Sites in Long Non-Coding RNAs
RNA editing is an important co/post-transcriptional molecular process able to modify RNAs by nucleotide insertions/deletions or substitutions. In human, the most common RNA editing event involves the deamination of adenosine (A) into inosine (I) through the adenosine deaminase acting on RNA proteins. Although A-to-I editing can occur in both coding and non-coding RNAs, recent findings, based on...
متن کاملComprehensive High-Resolution Analysis of the Role of an Arabidopsis Gene Family in RNA Editing
In flowering plants, mitochondrial and chloroplast mRNAs are edited by C-to-U base modification. In plant organelles, RNA editing appears to be generally a correcting mechanism that restores the proper function of the encoded product. Members of the Arabidopsis RNA editing-Interacting Protein (RIP) family have been recently shown to be essential components of the plant editing machinery. We rep...
متن کاملRNA editing in the human ENCODE RNA-seq data.
RNA-seq data can be mined for sequence differences relative to the reference genome to identify both genomic SNPs and RNA editing events. We analyzed the long, polyA-selected, unstranded, deeply sequenced RNA-seq data from the ENCODE Project across 14 human cell lines for candidate RNA editing events. On average, 43% of the RNA sequencing variants that are not in dbSNP and are within gene bound...
